Hashimoto's Supplement Protocol

A 12-Week Hashimoto's Nutrition & Supplement Foundation

A Hashimoto's diagnosis tells you what disease has been identified. It does not automatically tell you what triggered the autoimmune process, what may still be driving it, or which factors you may be able to change. I created this 12-week plan to give you an organized place to begin supporting thyroid physiology, digestion, nutrient status, antioxidant defenses, fatty-acid balance, sleep, recovery, and overall immune regulation.

12-week foundation · Nutrition and lifestyle included · Organized in Fullscript · Self-directed SUPPORT

This is a foundational protocol, not a claim that one supplement or one diet explains Hashimoto's for everyone.

The Bigger Opportunity

A Diagnosis Is the Beginning, Not the Whole Explanation

Hashimoto's is an autoimmune disease in which the thyroid becomes a target of the immune response. The diagnosis matters, but it does not automatically identify the combination of genetic susceptibility, environmental exposures, barrier-system stress, immune dysregulation, nutrition, metabolism, infections, gut health, nutrient status, sleep, stress, medications, and other factors that may be shaping the process.

This is the opportunity I see in functional medicine. Instead of assuming one universal root cause, we ask better questions: what may be triggering or driving the autoimmune process, which patterns can we support, and what can we learn from how your body responds?

Environmentally Induced Autoimmunity: I use this model to organize the interaction between susceptibility, exposures, barrier systems, immune regulation, metabolism, and individual physiology. It gives us a way to think through the case without pretending that every person with Hashimoto's has the same cause.

What This Is

A Focused SUPPORT Plan, Not a Universal Hashimoto's Protocol

What this protocol gives you

  • A structured 12-week supplement foundation
  • Clear instructions for the included products
  • Several nutrition strategies to choose from
  • Movement, sleep, stress, and goal-setting guidance
  • A defined reassessment point rather than indefinite supplement use

What it does not do

  • It does not diagnose the cause of your Hashimoto's
  • It does not replace thyroid medication when medication is needed
  • It does not mean every product is appropriate for every person
  • It does not replace individualized review of your history, medications, labs, and priorities
  • It does not promise a cure or a specific outcome
My Process

DETECT → SUPPORT → REASSESS

1

DETECT

Look at diet, digestion, gut and barrier health, nutrient status, blood-sugar patterns, sleep, stress, activity, environmental exposures, medications, symptoms, records, and existing laboratory information.

2

SUPPORT

Use a focused nutrition, supplement, and lifestyle strategy to support thyroid physiology, antioxidant defenses, digestion, intestinal-barrier health, fatty-acid balance, vitamin D status, sleep, recovery, and immune regulation.

3

REASSESS

At approximately 12 weeks, ask what changed, what did not, which strategies were useful, which supplements still make sense, and what your response teaches you about the next step.

This public program is primarily the SUPPORT step. If you want help with DETECT and individualized REASSESS, that is where one-on-one functional medicine care is different.

What's Inside

Your 12-Week Hashimoto's Foundation

The supplement plan was built to support several areas that can matter in Hashimoto's rather than simply adding a long list of vitamins.

Thyro-FLM

A thyroid-focused formula used in the plan to support thyroid physiology, selenium status, antioxidant defenses, and inflammatory balance.

Thyro-CNV

A complementary thyroid-focused formula that provides additional nutritional support for thyroid chemistry and related pathways.

ProOmega 2000

Concentrated EPA and DHA omega-3 fatty acids to support healthy fatty-acid balance, cardiovascular health, immune function, and normal inflammatory signaling.

SerenAid

A digestive-enzyme formula used with meals to support more complete digestion of food proteins. DPP-IV activity does not make gluten safe for someone with celiac disease.

EndoZin

Gastrointestinal mucosal support included because intestinal-barrier health can be an important part of the larger autoimmune picture.

Glutathione-SR

Antioxidant support designed to help maintain glutathione defenses and cellular protection.

Magnesium Glycinate

A modest evening magnesium foundation to support magnesium status, relaxation, sleep, and recovery.

Vitamin D3 5000 + K

Included as a testing-guided option because vitamin D status can matter in immune and thyroid health. It is not intended as a universal indefinite dose for everyone with Hashimoto's.

Quality matters: I prefer established professional supplement manufacturers and reliable fulfillment through Fullscript so the protocol is organized in one place and product instructions are easy to follow.

More Than Supplements

Choose One Nutrition Strategy, Then Make It Practical

Nutrition comes first in this program. You do not need to follow every diet at once. Choose one approach you can follow consistently and learn from your response.

Elimination-Style

A structured elimination period can create an opportunity to remove common problem foods for a defined period and then learn from how your body responds.

Autoimmune Paleo-Style

A more restrictive elimination option that removes several common food groups during the initial phase. The purpose is to learn from the experiment, not stay permanently restricted without reassessment.

Ketogenic or Mediterranean-Style

A ketogenic approach may fit some people when blood-sugar regulation or metabolic health is a priority. A Mediterranean-style plan can be a less restrictive whole-food option that can still be individualized.

The program also includes guidance for movement, sleep, stress management, goal setting, and turning the plan into a realistic action strategy.

Hashimoto's-Specific Details

Why Iodine, Selenium, Vitamin D, and Thyroid Medication Need More Thought

Iodine

I do not routinely recommend supplemental iodine for Hashimoto's. Avoid adding iodine, kelp, seaweed concentrates, or iodine-containing thyroid products unless there is a specific reason and appropriate monitoring.

Selenium

The thyroid formulas in this plan already provide selenium. Do not stack additional high-dose selenium or multiple selenium-containing thyroid formulas without reviewing total intake.

Vitamin D

Vitamin D is included because status can matter in immune and thyroid health. Whenever possible, vitamin D supplementation should be guided by testing and reassessed rather than assumed indefinitely.

Thyroid medication

If you take levothyroxine, desiccated thyroid, T3, T4, or another thyroid medication, continue taking it as prescribed. Do not change your medication because you begin this protocol.

Choose the Level of Support You Want

Do You Want a Foundation, or Do You Want an Investigation?

Choose the protocol if...

  • You want a structured self-directed place to begin.
  • You want the supplement, nutrition, and lifestyle pieces organized for you.
  • You understand that this is foundational SUPPORT.

  • You need a plan built around your individual physiology and priorities.
  • You want DETECT, SUPPORT, and REASSESS working together.
Frequently Asked Questions

Questions About the Hashimoto's Supplement Protocol

Is this a cure for Hashimoto's disease?

No. There is no scientifically established supplement or natural cure for Hashimoto's. This 12-week plan is a structured nutrition, supplement, and lifestyle foundation designed to support areas of physiology that may matter in autoimmune and thyroid health while appropriate medical care continues.

Do I have to take every supplement in the Hashimoto's protocol?

The plan is organized as a coordinated 12-week foundation, but individual health history, medications, allergies, pregnancy status, laboratory findings, and other factors can change what is appropriate. Review the complete plan before beginning and do not assume every product is right for every person.

Why does the protocol avoid extra iodine?

Iodine is essential for thyroid hormone production, but more is not automatically better. This protocol does not routinely add supplemental iodine and specifically cautions against adding iodine, kelp, seaweed concentrates, or other iodine-containing thyroid products unless there is a specific reason and appropriate monitoring.

Why does the protocol warn against adding extra selenium?

The thyroid-focused formulas in the plan already provide selenium. The protocol specifically says not to add additional high-dose selenium or stack multiple selenium-containing thyroid products without reviewing total intake.

Can I use this protocol if I take thyroid medication?

Possibly, but do not stop, reduce, increase, or otherwise change thyroid medication because you begin this protocol. Food, minerals, supplements, and medications can affect thyroid medication timing and absorption, so follow the instructions from the clinician or pharmacist responsible for your prescription.

Does the protocol include vitamin D?

Yes. Vitamin D is included as a testing-guided part of the plan because vitamin D status can matter in immune and thyroid health. The plan is not intended to assume that everyone with Hashimoto's needs the same vitamin D dose indefinitely.

Which diet should I use with the protocol?

Choose one nutrition strategy rather than trying to follow several diets at the same time. The program includes structured elimination-style, autoimmune paleo-style, ketogenic, and Mediterranean-style options so you can choose an approach you can follow consistently and learn from your response.

How long is the Hashimoto's supplement protocol?

The program is built around an approximately 12-week foundational phase. At that point, reassess energy, digestion, sleep, mental clarity, bowel function, exercise tolerance, dietary response, supplement tolerance, and any relevant laboratory information rather than automatically continuing the entire plan indefinitely.

Is this the same as individualized functional medicine care with Brad Shook?

No. This is a self-directed foundational SUPPORT plan. Individualized care adds the DETECT and REASSESS parts of the process by reviewing your history, symptoms, records, labs, diet, lifestyle, exposures, medications, and response to determine which factors deserve attention in your case.

Important Health Information

Review the complete supplement list and any significant dietary change with an appropriate healthcare professional when your medications, medical history, pregnancy status, allergies, or other health circumstances make that important.

Thyroid medication: continue thyroid medication exactly as prescribed. Food, minerals, supplements, and medications can affect absorption, so follow the timing instructions from the clinician or pharmacist responsible for your prescription.

Iodine and selenium: do not add extra iodine, kelp, concentrated seaweed, high-dose selenium, or additional thyroid-support formulas on top of this plan unless there is a specific reason and your total intake has been appropriately reviewed.

Individual responses vary, and no specific result is promised or guaranteed.
